Question about tracking of deleted headers in compact binary
I recently suffered a serious data loss so I have to go back on Usenet and re-download a whole bunch of stuff. I intend to simply reset the database in Usenet Explorer and start from scratch, so my various Watch Filters can catch everything. How do I make sure that it also resets which headers it considers "deleted" so that it truly starts from scratch? Can I just delete del.dat or something similar? I'm basically looking to start fresh with an empty database, but retain my config of subscribed newsgroups and Filters.

If you want to start with empty database you can just reset newsgroups.
Right click "Newsgroups" root entry in the leftmost tab in the workspace and invoke "reset headers".
Or, you can keep current headers, "advanced->reset header ranges", but then deleted headers will remain marked as deleted, you can check "Del" check box on the filter bar to see them (every time you open newsgroup).

so resetting the newsgroups also resets the headers marked deleted so they all come back like new? Do compact binary groups care about the "track deleted for XX days" setting?

It is your choice, if you want to keep deleted headers - reset header ranges (headers won't be affected), if you don't - reset headers (headers will disappear, it will also reset header ranges).

If I reset the header ranges, and then to a "Get New Headers" for those newsgroups, what happens with the undeleted headers that were there before the reset? Specifically, is there any way to have those headers run through Watch filters that were not in place the first time they were downloaded?

existing headers remain unaffected.

as to watch filters you can apply them manually, then invoke download&save, kill filters - you can apply them manually and invoke "delete headers" or "purge headers".

Watch filters. I know I can manually apply them to the folder I'm working in, then download & save, but I use quite a few Watch filters on this particular folder, going through each of them manually would be time consuming. I normally have them set up to automatically be run on that folder as new headers come in, so the matches can be downloaded & saved without my intervention. I'm just wondering if there's a way those "automatic" Watch filters can be triggered for headers that have already been downloaded.
